Bracketing your images will work to control the window highlights.

I did bracket, but have yet to find a good HDR application to fix the windows, and I didn't want to photoshop over the windows since it tends to leave a bad edge around the glass.

have you tried one of the GUIs for enfuse, such as [url-http://www.pangeasoft.net/pano/bracketeer/]bracketeer[/url] for mac, or tufuse for pc ?

I bought tufuse pro, but I find it slow. Picturenaut is very fast, but clunky. Tufuse Pro strips the EXIF which is very annoying
