Hello All,
I am new to your forums and I am considering purchasing a Nodal Ninja so any advice you might have please let me know. All of my cameras either have a Kirk or Really Right Stuff L-bracket attached. Has anybody used their quick release clamps to modify the Nodal Ninjas so the base plates or L-brackets don't need to be removed from the camera's?

Yes I use the Manfrotto one, and never take it off the camera. With my set up I have made a special thin mount to be able to use the NN3 with in its limits.
Had I got the NN5 I would have found things easier and no need to modify anything.
I cant answer for your mounts cameras and lenses But I suspect the same will be true.

we have an inexpensive Arca Swiss Compatible clamp for your purpose.

Get NN5L for best compatibility as the clamp and adapter need more room.
